That’s a great question, and you partially answered it. Producing a vaccine that includes all the protein parts of a virus or bacterium would be highly complex and expensive. It would require identifying, cloning, expressing, and purifying each protein, which is technically challenging and resource intensive.
Also, the potential for autoimmune issues would be high. B-cells, the cells that make antibodies, can directly detect proteins floating around and build antibodies against those proteins. T-cells, the cells that help B-cells refine antibodies, cannot directly detect proteins floating around. Soluble proteins are taken in by Antigen Presenting Cells, broken down into smaller peptides, and shown to T-cells on MHC-II sites. If too many proteins that closely resemble self-proteins are taken in by B-cells, they can become autoactivated, ignoring any input from T-cells that know self from non-self, and start cranking out antibodies that can cause autoimmune issues.
In natural infections, there is a lot of interferon signaling that happens, and this helps regulate the immune response. The regulated immune response is extremely complex and still poorly understood. Serious Question: what is the reason that no shot called “vaccine” (or pill/inhaler) has ever included all the antigens (proteins) from which the virus/bacteria is built? Or even more granular—the peptides? Wouldn’t the antigens—not assembled into a virus—be unable to spread and yet still train the immune system to recognise ALL the dangerous parts?
Would this cost Pharma too much and eat into their profits? Would the antigens cause collateral damage to similar-presenting cells in the body? Would the immune defences function properly against component antigens rather than the entire virus? Enquiring minds want to know!

That’s a great question, and you partially answered it. Producing a vaccine that includes all the protein parts of a virus or bacterium would be highly complex and expensive. It would require identifying, cloning, expressing, and purifying each protein, which is technically challenging and resource intensive.
Also, the potential for autoimmune issues would be high. B-cells, the cells that make antibodies, can directly detect proteins floating around and build antibodies against those proteins. T-cells, the cells that help B-cells refine antibodies, cannot directly detect proteins floating around. Soluble proteins are taken in by Antigen Presenting Cells, broken down into smaller peptides, and shown to T-cells on MHC-II sites. If too many proteins that closely resemble self-proteins are taken in by B-cells, they can become autoactivated, ignoring any input from T-cells that know self from non-self, and start cranking out antibodies that can cause autoimmune issues.
In natural infections, there is a lot of interferon signaling that happens, and this helps regulate the immune response. The regulated immune response is extremely complex and still poorly understood. But I know this much for sure; when we start loading up interstitial fluids with proteins that are either being injected or induced by cells with mRNA to make these proteins, the immune system can lose that regulation, and all hell breaks loose.
